If your sure that your are going to get a second 6800 for SLi then yes, I would do that. I would go with the pcix anyways just because if you decide to upgrade to a different video card or anything else thats pcix you have the power to.
Edit: SLi is only for AMD boards and chips. Since you have a P4 you can't do that with this system. Still go fro pcix though. I would get a abit or asus board.

Wow, that's news to me. I'm considering selling my 6600GT and going to a 6800GT but AGP vs. PCI-E is a big question. Now we just need to find an Asus board with P4 478 and PCI-E option.
For future proofing go with pci-e but the improvement in performance is not THAT big yet. So I'd say agp is still going strong. Also, pci and agp is not going to disappear for some time yet.
