what are the drive interfaces? IDE or SATA?
and the most basic but most important advice ever, MAKE SURE YOUR CABLES ARE CONNECTED!
with a big upgrade like this, its easy to mess up cables a bit.

Most often the problem is some loose cable.
BTW, why do people keep buying two DVD-ROM drives I will never figure it out.

Unplug the power, then start the machine and let it boot. Shut it back down again and put the power cable back in.
It might not work for you but it seems to sort my DVD Drive out every time i have a problem with it

I opened the case and one drive wasnt plugged in. I can see both now.
And, oh, They overclocked my CPU without telling me... Its OC'd to 3400Mhz, to me its really a beast!!
I just finished Crysis Demo, and my jaw is still on the ground... lol.

3.4ghz on stock intel cooling? Ouch, that's gotta be kinda toasty. Have you tried coretemp to see how hot it's running? i'm betting it's idling at 50C+ and it's probably throttling before it reaches 3.4ghz.
